A comparison of the relative positions of the orthologs in C. trachomatis and T. pallidum was compiled by database comparison of the genomes using BLAST2. These genes are significantly similar to genes in the compared genome, using an E-value threshold of 0.001.

The relatively low number of orthologs between these two genomes suggests a distant phylogenetic relationship. Comparing this graphic representation of two distantly related bacteria with that of the C. trachomatis x C. pneumoniae and M. genitalium x M. pneumoniae comparisons demonstrates the relationship between genomic orthology and phylogenetic relatedness.
